Item A Bioinformatics Approach for Identification of the Core Ontologies and Signature Genes of Pulmonary Disease and Associated Disease(Gene Reports, Elsevier, 2021) Rehana, Hasin; Ahmed, Md Raihan; Chakma, Rana; Asaduzzaman, Sayed; Raihan, M.Background and objective Chronic Obstructive Pulmonary Disease (COPD), Diabetes mellitus (DM), Cirrhosis (CR), Ischemic Heart Disease (IHD), Ischemic Stroke (IS), Tuberculosis (TB), Obesity (OB) diseases are related to each other. Any patient affected by any of these diseases increases the possibility of being affected by other diseases. Background studies imply that there are large numbers of similar genetic and biological features among COPD, DM, CR, IHD, IS, TB, OB. For this reason, the common gene network models among these three diseases have been explored. Methods Preprocessing and filtering has been applied to find the common genes among disease. Then the common genes or significant genes have been explored. Thirteen common genes among COPD, DM, CR, IHD, IS, TB, OB have been recognized. PPI, PDI, PCI, String Analysis and Enrichment, GRN have been carried out to imply the significant proteins, seeds, chemicals etc. Results A drug signature suggestion for the hub proteins in the PDI and PCI network. From PPIN (Generic and Tissue-Specific), GRN, GO Enrichment, String analysis with algorithm 13 most responsible hub genes are found. K-means clustering was applied to find common clusters of those 13 genes. Conclusion This analysis discovers the most substantial hub proteins based on biochemical, biological, and genetic relationships between common genes.Item A comparative analysis of two different PCF structures for gas sensing application(IEEE Xplore, 2016-07-11) Arif, Md. Two different structures of hollow core based Photonic crystal fiber (HC-PCF) has been presented in this paper. The sensitivity of the proposed structures was numerically investigated by finite element method (FEM) varying the optical and geometrical properties. The numerical results show that the proposed PCF with six air holes shows 2.22 times higher sensitivity than the PCF with eight air holes in the first layer. Both of the PCFs exhibit reduced confinement loss also. The proposed PCFs can sense the lower refractive index based gases (toxic/ flammable) at a wide range of wavelength 0.8 μm to 2μm. Shadidul; Ahmed, Kawsar; Asaduzzaman, SayedA micro structure porous cored octagonal photonic crystal fiber (P-OPCF) has been proposed to sense aqueous analysts (alcohol series) over a wavelength range of 0.80 μm to 2.0 μm. By implementing a full vectorial finite element method (FEM), the numerical simulation on the proposed O-PCF has been analyzed. Numerical investigation shows that high sensitivity can be gained by changing the structural parameters. The obtained result shows the sensitivities of 66.78%, 67.66%, 68.34%, 68.72%, and 69.09%, and the confinement losses of 2.42×10−10 dB/m, 3.28×10−11 dB/m, 1.21×10−6 dB/m, 4.79×10−10 dB/m, and 4.99×10−9 dB/m at the 1.33 μm wavelength for methanol, ethanol, propanol, butanol, and pentanol, respectively can satisfy the condition of much legibility to install an optical system. The effects of the varying core and cladding diameters, pitch distance, operating wavelength, and effective refractive index are also reported here. It reflects that a significant sensitivity and low confinement loss can be achieved by the proposed P-OPCF. The proposed P-OPCF also covers the wavelength band (O+E+S+C+L+U). During, February 2014 till July 2014 a case-control study has been acquitted on 436 participants of both patients (199) and non-patients (237). Using an accurate questionnaire based on previous study the whole data collection process done in the different part of the Dhaka cities and diagnostic center. About 10 factors like first sex at the age below 16, Lack of knowledge about cervical cancer, number of children above 3, STI (Sexually Transmitted Infection) affection, previous cervical cancer history are founded highly significant by the statistical analysis and later those factors were given precedence by data mining process Ranker algorithm with different attribute evaluator. Oral contraception taken, contraception used and vaccine taken factors are lower significant than the other factors by the analysis. Different guiding properties of proposed M-PCF have been investigated for a wide range of wavelength using full vectorial finite element method (FEM). By varying pitch and hole diameter both of inner and outer layers, the relative sensitivity, refractive index and confinement loss are numerically examined and compared. At the wavelength 1.33μm it is observed that the relative sensitivity is improved 1.45 times and confinement loss is also reduced than prior work. Lack of awareness and illiteracy are contributory factors for late presentation and therefore mortality. Purpose: To examine associations of different factors with breast cancer mortality and to raise awareness among the women of society in Bangladesh. Materials and Methods: This descriptive case-control study was conducted on 160 participants from April 2011 till July 2014. Through a valid questionnaire covering personal and family history, data were collected by face to face interview. For analyzing correlations among factors with breast cancer data, binary logistic regression, Pearson’s χ2- value, odd ratios and p-value tests were conducted with SPSS version 20. Results: The mean age of the patients was 43.0 (SD=±11.12). In ascending order the leading significant factors were hormone therapy (p<0.0000, OR=4.897), abortion (p<0.0001, OR=3.452), early start menarche (p<0.0002, OR=3.500), family history (p<0.0022, OR=3.235), and late menopause (p<0.0093, OR=3.674) with both χ2 test and logistic regression analyses. Non-significant factors were cancer experience, fatty food habits, marital status and taking alcohol. Preprocessed images were fed to popular Unet architecture with se_resnext50_32*4d architecture as backbone of the network, which could detect pneumothorax object on X-ray images as mask for semantic segmentation problem. Then, those mask images were post-processed for reducing noisy objects with a threshold value to identify the mask related to the pneumothorax region. Based on the mask images, percentage of the pneumothorax is calculated using C. The suggested structure is folded cladding porous shaped with circular air hole. Here is investigated four distinctive parameters including relative sensitivity, confinement loss, numerical aperture (NA), and effective area (Aeff). The numerical outcomes are computed over the E+S+C+L+U communication band. The useable sensed chemicals are methanol, ethanol, propanol, butanol, and pentanol whose are lies in the alcohol series (Paul et al., 2017) [1]. Furthermore, V-parameter (V), Marcuse spot size (MSS), and beam divergence (BD) are also investigated rigorously. All examined results have been obtained using finite element method based simulation software COMSOL Multiphysics 4.2 versions with anisotropic circular perfectly matched layer (A-CPML). The proposed PCF shows the high NA from 0.35 to 0.36; the low CL from ~10–11 to ~10−7 dB/m; the high Aeff from 5.50 to 5.66 µm2; the MSS from 1.0 to 1.08 µm; the BD from 0.43 to 0.46 rad at the controlling wavelength λ = 1.55 µm for employing alcohol series respectively. Total 306 person data (Case group- 152 and Control Group- 154) has been collected from Dhaka based on a specific questioner. The questioner includes 22 factors which were extracted by research studies. The association and significance level of factors has been elicited by using Data mining and Statistical Approach and shown in the Tables of this article. Moreover, parametric probability along with decision tree has been formed to show the effectiveness of the data was provided. A rigorous numerical investigation has been done over the wider range of the wavelength from 1.30 µm to 2.0 µm near inferred region (IR). By employing full Victoria finite element method (FV-FEM) having completely circular anisotropic perfectly matched layer (C-PML) different optical parameter such as nonlinearity, confinement loss, sensitivity, beat length, V-parameter and splice loss of the modeled PCF have been uncovered. The investigated upshot testifies that the birefringence gained at the order of 10−2. Nevertheless, the proposed fiber experienced with the lower order (1.26 × 10−5 dB/m) of confinement loss with a higher order of nonlinearity 54.33 W−1 km−1 at simultaneously at the operating optical wavelength λ = 1.33 µm. Moreover, the impacts of the geometric parameters have been turned on birefringence, nonlinearity and confinement losses which are also analyzed in detail. Index guiding properties of proposed PCF have been numerically investigated by using finite element method (FEM). From the numerical result, it is shown that the relative sensitivity and confinement loss depend on geomatrical parameters and wavelength. The relative sensitivity is increased by a increase of the diameters of central hollow core and innermost ring holes and confinement loss is decreased with a increase of the diameters of outermost cladding holes. By optimize the parmeters, the relative sensitivity is improved to the value of 20.10%. The microstructure core of both proposed PCFs is designed with supplementary holes in an octagonal formation. We have investigated the relative sensitivity and the confinement loss of the proposed PCF structures employing a full vectorial finite element method (FEM). The proposed PCFs work at a wide transmission band covering 0.8 μm to 2 μm and exhibit high sensitivity and low confinement loss simultaneously. The numerical analysis shows that the circular shape of air holes in the first ring is a more salient attribute for increasing sensitivity and the presence of the square shape of air holes in the first ring shows better performance to reduce confinement loss.Item Design and optimization of photonic crystal fiber for liquid sensing applications(Springer, 2016-06-16) Arif, Md. Abul KalamThis paper proposes a hexagonal photonic crystal fiber (H-PCF) structure with high relative sensitivity for liquid sensing; in which both core and cladding are microstructures. Numerical investigation is carried out by employing the full vectorial finite element method (FEM). The analysis has been done in four stages of the proposed structure. The investigation shows that the proposed structure achieves higher relative sensitivity by increasing the diameter of the innermost ring air holes in the cladding. Moreover, placing a single channel instead of using a group of tiny channels increases the relative sensitivity effectively. Investigating the effects of different parameters, the optimized structure shows significantly higher relative sensitivity with a low confinement loss. The proposed PCF is porous cored hexagonal (P-HPCF) where cladding contains five layers with circular air holes and core vicinity is formed by two layered elliptical air holes. Two fundamental propagation characteristics such as the relative sensitivity and confinement loss of the proposed P-HPCF have been numerically scrutinized by the full vectorial finite element method (FEM) simulation procedure. The optimized values are modified with different geometrical parameters like diameters of circular or elliptical air holes, pitches of the core, and cladding region over a spacious assortment of wavelength from 0.8 µm to 1.8 µm. All pretending results exhibit that the relative sensitivity is enlarged according to decrement of wavelength of the transmission band (O+E+S+C+L+U). In addition, all useable liquids reveal the maximum sensitivity of 57.00%, 57.18%, and 57.27% for n=1.33, 1.354, and 1.366 respectively by lower band. The proposed PCF contains five layers cladding with three layers core. The cladding and core region of the fibre are arranged in the octagonal and porous manner, respectively, where both the core and cladding vicinity are constituted by circular air cavities. The optical properties of the PCF are investigated by utilising the full vectorial finite-element method along with the perfect match layers boundary condition. All numerical outcomes show the ultra-low effective material loss of 0.049 cm -1 and large effective area of 3 × 10 -7 m 2 at 1 THz operating frequency. The power fraction is also considered as another significant parameter to design a low loss fibre. The almost more than half of the useful power (about 53.78% at f = 1 THz) goes through the core over the wider operating frequency. In addition this, the proposed single-mode PCF can be fabricated using the sol-gel method and is useful not only for high data traffic transmission applications but also for THz waveguide applications. The Confinement loss or Leakage loss decreased to 1.12×10-7 by acquainting an octagonal ring of air holes in the outer cladding. The proposed H-PCF can be used in a wider range of wavelength from 0.8µm to 2 µm. The proposed structure has significantly lower confinement losses, higher sensitivity and is more flexible for its simplicity compared with early proposed PCFs. Our reported S-PCF is micro-structured where two layers porous core is encircled by a spiral shape cladding. The geometrical parameters have altered to optimize the parameters of the proposed structure. The numerical analysis of the proposed S-PCF is performed by utilizing finite element method (FEM). The relative sensitivity and birefringence of the proposed S-PCF are 55.10% and 7.23 × 10− 3 respectively at the 1.33 μm wavelength that lies in the absorption line of toxic gases (methane and hydrogen fluoride). Nowadays, toxic or colorless gas detection, air pollution monitoring, harmful chemical, pressure, strain, humidity, and temperature sensors based on photonic crystal fiber (PCF) are increasing rapidly due to its compact structure, fast response, and efficient light-controlling capabilities. The propagating light through the PCF can be controlled by varying the structural parameters and core–cladding materials; as a result, evanescent field can be enhanced significantly which is the main component of the PCF-based gas/chemical sensors. Many of them are illiterate and poor. They cannot go to doctor and do must outdoor activities due to lack of money. Most of them do not even know they have skin cancer. So the ability to predict such cancer with minimum cost plays a pivotal role in the diagnosis process. Therefore use of new information technology data mining and risk prediction systems for cancer research can be more effective for early detection and awareness for future possible chemotherapeutic treatment.
